Why the holes in your roof leak long before the roof itself does.

When a Houston homeowner calls about a ceiling stain, the leak is usually not the roof field at all — it is a penetration. Chimneys, skylights, plumbing vents, and attic fans all interrupt the shingle plane, and every interruption depends on flashing: layered metal that steers water back onto the roof surface. Flashing is the hardest-working, shortest-lived detail on a roof, which is why it deserves its own explanation.
Penetrations leak first because they are seams between materials that expand, contract, and move at different rates. A shingle field is one continuous, overlapping system designed to shed water downhill. A chimney is a masonry column on its own foundation; a skylight is a glass-and-frame unit bolted to the deck. Where those meet the roof, gravity alone no longer protects you — metalwork and sealants have to.
Houston makes the seams work harder. Summer roof surfaces cycle through big daily temperature swings, so metal and sealant flex constantly. Add driving rain from tropical systems that pushes water sideways and even uphill, and any weak point in the flashing gets found quickly. On a roof that is otherwise mid-life and healthy, penetrations are where we look first on every leak call.
Flashing is thin sheet metal — usually galvanized steel or aluminum, sometimes copper — layered into the roof so water always lands on top of the next piece downhill. Around a chimney, a proper assembly has several distinct parts:
The key principle: layers, not goop. Each piece overlaps the next so the assembly sheds water mechanically even as sealants age. When we find a chimney "flashed" with a smear of roofing tar and no counter flashing, we know exactly why the ceiling below is stained.
The usual failure modes are rusted or corroded step flashing, counter flashing that has pulled out of the mortar joint, and previous repairs done with sealant instead of metal. Masonry itself is part of the story: chimneys move slightly relative to the roof structure, mortar joints erode, and porous brick can absorb wind-driven rain that shows up inside looking exactly like a flashing leak. Missing crickets are another Houston regular — wide chimneys without a saddle collect debris and standing water on the uphill side until the deck rots. A proper diagnosis separates flashing failure from masonry problems, because the fixes (and the trades involved) are different.
A curb-mounted skylight sits on a raised wooden box (the curb) built up from the roof, with flashing wrapped around the curb — common on older homes and low-slope sections, and easy to re-flash or swap. A deck-mounted skylight fastens directly to the roof deck with a low profile and relies on the manufacturer's engineered flashing kit. Both work well when installed correctly; both leak when the flashing kit is improvised or when the unit's own seals age out. If your skylight is fogging between panes or its acrylic dome has yellowed and cracked, the unit itself may be at end of life — and the smart move is to replace the skylight whenever the roof around it is replaced, so nobody has to disturb new shingles in a few years to deal with an old unit.
Location and timing are the tells: stains near a chimney or skylight, drips that appear during wind-driven rain but not gentle showers, and rust streaks or lifted metal visible from the ground. Here is how the common penetrations typically fail and what fixing them involves:

Only as a stopgap. Sealant over a failed flashing joint can buy weeks or months, but caulk and roof cement shrink, crack, and peel under Houston UV exposure, and each layer of goop makes the eventual proper repair messier. Worse, tar smeared across flashing can trap water behind it instead of letting the assembly drain. The durable fix is always mechanical: new metal, layered correctly, with sealant playing only a supporting role at counter flashing joints. When you see a repair bid that is essentially "apply sealant," treat it as a temporary measure priced accordingly — not a repair.
Most flashing work lands in the common repair band of roughly $150 to $3,000. Swapping a cracked pipe boot sits at the bottom of that range; fully re-flashing a large chimney — cutting new counter flashing into the mortar, weaving new step flashing, adding a cricket — sits near the top, and skylight replacement depends heavily on the unit chosen. Interior drywall and paint repairs are extra, which is one more argument for fixing small flashing problems before they become ceiling problems. It depends on why the flashing failed, and the distinction matters in Texas. Homeowner policies generally cover sudden storm damage — flashing peeled up by hurricane-force wind, or a skylight cracked by hail — but they exclude wear and tear, which is what slowly rusted step flashing and a sun-rotted pipe boot are. That means the same ceiling stain can be a covered claim or an out-of-pocket repair depending on the cause an adjuster assigns to it.
Two practical takeaways for Houston homeowners. First, document condition before storm season: dated photos of your chimney and skylights make it far easier to show that damage was sudden rather than gradual. Second, understand your policy's settlement basis — replacement cost (RCV) policies pay to restore the roof detail properly, while actual cash value (ACV) terms depreciate the payout, sometimes below what real metalwork costs. Maintaining flashing proactively is not just cheaper than a claim; it also keeps a deferred-maintenance exclusion from complicating a legitimate storm claim later.
Always at reroof, and any time the metal itself is rusted through or the assembly was never built right. Reusing old flashing under new shingles is a classic corner-cut: the roof looks new, but its most failure-prone detail is twenty years old on day one.
